• Jessica Dexler: She is one of the main protagonists of the show. You play as her and control her actions.
• John Doggett: He is a consultant and is good friends with Jessica Dexler, as they were working back in Alaska together. He is a potential love interest of Jessica's. He is an original character of The X Files TV show and he makes his first appearance in Season 1, Episode 1.
• Fox Mulder: He is an FBI Agent and partner of Dana Scully. He is an original character of The X Files TV show and he makes her first appearance in Season 1, Episode 1.
• Dana Scully: She is an FBI Agent and partner of Fox Mulder. She is an original character of The X Files TV show and she makes his first appearance in Season 1, Episode 1.
• Senator Elaine Knudsen: Knudsen is a US senator. She uses her influence to force Skinner to give Dexler a position working the X Files.
• A.D. Walter Skinner: He is Assistant Director of the FBI. He is an original character of The X Files TV show and he makes his first appearance in Season 1, Episode 1.
• Aaron Fulton: He is one of the main protagonists of the show. You play as him and control his actions.
• Martin Sneberg Jr.: He serves as the antagonist of the Trail by Ice story arc.
• Greg Pierce: He is a former FBI Agent who makes his first appearance in Season 1, Episode 3.
• Stacey Cohen: She is Aaron Fulton's girlfriend.
• Magic Bullets: They are a group of sadistic hackers who make their first appearance in Season 1, Episode 4.
• Hay Guise: They claim to be the founder of the Magic Bullets, who seems to ally themselves secretly alongside Jessica Dexler.
• Caitlyn Marts: She is a close friend of Jessica Dexler's. They were in the same Intro to Criminal Justice course at college. The two bonded over their mutual desire to join the FBI and moved in together for some time. In the academy, when they graduated together, they were both in the top ten percent of their class.
• Danny Brite: He is a posthumous antagonist of the Ashtag story arc.
• Cecil L'Ively: He is the antagonist of the Flame War story arc.
• Emily Oatman: She's a character Jessica and Aaron may end up meeting in Season 1, Episode 11, who seems to sincerely regret her role in the suffering of her various subjects and their victims, to the point where takes her own life during their visit. She describes her actions as having been under duress, but does not attempt to morally excuse herself. She describes her failure to intervene or refuse to cooperate as cowardice.
